Established in January 1979 as a research branch of National Taiwan University Hospital, the Department of Biomedical Engineering at National Taiwan University underwent a significant transformation in August 1987 when it became a joint engineering institute following an internal restructuring between the College of Medicine and the College of Engineering. The department admitted its inaugural cohort of bachelor's students in 1987, followed by master's and doctoral programs in 1988 and 1990, respectively. Since then, it has emerged as a leader in educating and training students in various aspects of medical technology, spanning disciplines such as biomedical materials, biomechanics, medical electronics, clinical engineering, bioinformatics, and bio-optoelectronics.

The Department of Biomedical Engineering boasts a wide array of research initiatives, focusing on synthetic and organic medical polymers, nanomaterials, ceramics, and composite materials. It houses a distinguished faculty comprising internationally recognized scientists and engineers specializing in computational, mechanical, and electrical engineering applied to areas like human motion analysis, computer-assisted surgery, prosthetics and orthotics, medical instrument design, medical imaging, biochip analysis, and medical database processing. The department's interdisciplinary approach aims to equip students with comprehensive knowledge in biology, basic medicine, clinical medicine, and engineering science, fostering their ability to tackle complex healthcare challenges through innovative technological integration. Upon graduation, students are prepared with practical expertise across these domains, poised to contribute to advancements in healthcare and biomedical engineering.
